Lex Luthor has been elected President of United States during a modern-day Great Depression. He seemingly has lifted the country out of this depression and returned it to its former glory, and has created a force of superheroes consisting of Captain Atom, Starfire, Black Lightning, Power Girl, and Major Force. His aim is to employ every superhero under him to work for their country, but secretly, he wants these heroes under him so that they won't go against him. Meanwhile, Superman and Batman are still fighting crime on their own.

After Superman stops a police chase, Lex's hero team comes to try and recruit him to their team, but he's not impressed nor convinced of Lex's turnaround, even with him putting the country back on its feet, and he thinks that Lex is up to something.

Meanwhile, it is revealed to the country that a kryptonite meteor is hurtling towards Earth, and Lex publicly asks for Superman's help. He decides to meet Lex, and ends up in a battle with Metallo who's disguised as a Special Agent. The battle rages on in Metallo's favor until Batman comes to help. As Superman and Batman are blasted away, we only see Metallo recognize someone in the distance. The two then travel underground and eventually make it to the Batcave.

Later that night, Lex announces Metallo's death to the country, calling him "a patriot who worked hard to turn his life around", and uses film from his and Superman's battle to frame him, announces a bounty on Superman's head for $1 billion, saying that the kryptonite meteor is affecting his mind.

Batman and Superman investigate the death of Metallo, and come into contact with an army of DC Villains controlled by Gorilla Grodd, who's intent on killing Superman for the bounty. They're defeated easily, until Lex's superhero team comes in an attempt to arrest the two. They put up a long fight, and in a turn of events, it seems like Power Girl isn't so sure Superman killed Metallo, and even gives him a heads-up in battle. Superman grows weary, and creates a tornado around them to stop them, grabbing Power Girl in the process. Power Girl admits that she feels threatened by Lex, and that she believes he was related to killing Metallo. At that time, she and the two fight with Lex's team once more.

Batman deduces that it was Major Force who killed Metallo, based on Metallo's charred body giving off the same radiation as him. In anger, Power Girl punches him in the stomach with so much force, that it ruptures his power core, causing him to begin to explode with nuclear force. Black Lightning tries to contain him, but Captain Atom, feeling sorry for going after the two, agrees to absorb the energy after hearing Major Force admit to the killing. He does so, disintegrating Major Force and badly injuring himself in the process.

Meanwhile, Lex lets off multiple nuclear rockets to destroy the meteor, but due to its radiation, the missiles explode before hitting it. Lex reveals that he doesn't intend to destroy the meteor. He wants it to hit so that he can spring up a new world from the ashes. Batman and Superman have their own plans to stop it, but have to break into Lex's lab to get the meteor's information. They then end up in battle with Captain Marvel and Hawkman. The battle rages on until they switch combatants and defeat their opponents. With the help of Power Girl, they switch outfits and Lex unknowingly lets them inside and Batman forces Lex to give them the info, but wipes out the hard drive with voice activation. Amanda Waller and the military give them a flashdrive with the info, and Batman and Superman fly off to Tokyo to meet with Toyman and Power Girl to launch a robot that can stop the meteor. Lex then injects himself with a liquid kryptonite steroid and puts on a power suit to do away with the military and fly after the two.

Toyman (who has x-ray goggles to look through Power Girl's shirt) inputs the data into the robot, who's resemblance is a mixture between Superman and Batman. Then, Lex breaks through the hideout and destroys the computers after Toyman calmly tells Lex that he wasn't smart enough to figure out how to destroy the meteor. Because the computers are destroyed, they can't input the data, but Batman volunteers to fly it himself. Lex meanwhile is beating Superman until he gets into a rage after seeing his best friend sacrifice himself, and literally destroys Lex's suit, beating him to a pulp. Batman succeeds in destroying the meteor, and before Toyman can finish telling Superman that he could have survived, he zooms after him. Batman is in fact in an escape pod floating near Earth, and Superman carries him back to a cheering city, while Lex is thrown to in a patty wagon yelling "I am the president!" As the sun rises, Superman invites Batman to come with him and Lois Lane, but he says it's getting late, and before he can respond, Batman is gone. The movie ends with Lois embracing her husband in the midst of a cheering United States.
